There's still Gym Leader analogues, however - each island has a "Kahuna". The process of working up to challenge them is different, however. You need to complete two trials before hand - one that's specific to each island (gathering ingredients for the first trial, for example), then defeating a "Totem Pokémon", which is larger, has an aura that gives it bonuses (the one shown gives a bonus to Defense), and can call in assistance (the Totem shown, a newly-revealed Pokémon called Gumshoos, can call in its previous stage, Yungoos, for example).

I personally think the regular gyms will still be in, just that the main quest is different this time around.

I...definitely wouldn't get my hopes up. Indeed - δ Delta Species.
There was also a fan game that had differently-typed-and-abilities versions of Pokémon, which is kind of funny.
