There's still Gym Leader analogues, however - each island has a "Kahuna". The process of working up to challenge them is different, however. I personally think the regular gyms will still be in, just that the main quest is different this time around.

I...definitely wouldn't get my hopes up. Indeed - δ Delta Species.
There was also a fan game that had differently-typed-and-abilities versions of Pokémon, which is kind of funny.
